It is believed live pigs were found among the carcasses.
Environmental health offices from Leeds City Council are investigating suggestions that the animals starved to death.
It follows a call to police shortly before 9pm on 12 November after concerns were raised for the welfare of a man at the farm.
The investigation is being led by environmental health officers from Leeds City Council, who are working with police and the Animal and Plant Health Agency.
